I wonder, did you really need so many photos? A 10X objective normally has about 0.008 mm depth of field. They are often used with a step size of 0.005 mm. So, I usually expect a flat thick section to need a few tens of images, not a few hundred.
Is the section not flat?

Ich frage mich, brauchten Sie wirklich so viele Fotos? Ein 10X-Objektiv hat normalerweise eine Schärfentiefe von etwa 0,008 mm. Sie werden häufig mit einer Schrittweite von 0,005 mm verwendet. Daher erwarte ich normalerweise, dass ein flacher, dicker Abschnitt einige zehn Bilder benötigt, nicht einige hundert.
Ist der Abschnitt nicht flach?

The thin section was cut by hand and was therefore of different thicknesses

I was too wondering about the need for a deep stack, looks nice and dimensional, I like it.
