The skeleton is in fact partly hollow. In the first images, it looks like the stacking was focussed on that hollow structure instead of on the outside.

Can you do an anaglyph of them?? The 3D picture would be stunning!

yes they are! BTW, the first one is not a heliozoan, but a suctorie. That's a strange member of the ciliates.

As Pau says, a chromosome is not purely dna but highly complexed with proteins. The 'holes' are just regions with more or less protein. Check the difference in staining in the neighbouring nuclei.
