OK, if everything is OK with the lighting, then I would check the rail.
1) Are the steps really as small as you want them to be?
2) Is the rail sufficiently well centred?
There is a long red artefact worm in the top right of photo 5x.

DOF depends on the NA (numerical aperture)
e.g.
NA=0.14 => DOF=0,028061mm
NA=0.28 => DOF=0,007015mm
NA=0.42 => DOF=0,003118mm
NA=0.55 => DOF=0,001818mm
NA=0.75 => DOF=0,000978mm
You should take at least one photo inside the DOF (I take 3 :-)

Hi Radek, In my opinion, the resolution is OK, but somehow the light does not come as desired. Could you post a picture of your setup?
