Much more important--Will this Nikon camera get silent shutter/mirror lockup? I'm ready to epoxy my Nikon mirrors up. That still leaves the darned shutters clanking away though.

That revolution has already happened, and it makes things wonderfully easy when conditions are right. Olympus does this now, and to some extent tethering application can at least take the stack automatically with other camera brands. Also note the minor magenta/green LoCA in the first picture: magenta tint on the top half, green tint in the bottom half of the picture.

Yes, those are what I have been calling the "scars" of Photoshop LoCA correction. They wouldn't be so bad if they had soft edges but when you do this correction to images that will be stacked, the scar edges are interpreted as detail, so you get nested fake edges all over.

Manual methods like that aren't too useful for aberrations that are spread out across lots of little details.

I haven't had much luck removing longitudinal CA in a way that doesn't leave "scars" or hard edges, which screw up the stacking. For some images I can minimize it but the scars are still there when pixel-peeping. Maybe someone with more PS experience can give us pointers.

We know Nikon reports effective apertures when using Nikon lenses, but maybe this doesn't work reliably for third-party lenses? and maybe this somehow leads to confusion about proper exposure?

Could there be a large exposure difference, such that the desaturated image is just much more exposed than the Nikon image? This would wash out the colors and make islands out of some of the irregular chunks of black seen in the Nikon image.

A lens doesn't replace colors, there must be some other explanation. I assume your RAW files are not getting any automatic correction based on a lens profile, judging from your workflow description, so I have no idea what the answer is!
