Several posts above ( HERE ), I showed a stereo view of the whole head of an ant. While talking with a friend on Zoom recently, we were exploring the images at higher resolution and noticed that the eye was confusing even in stereo. Pretty sure all Canon and Nikon AF systems stop down a bit to f/8 or so to AF and don't focus wide open. Adding to Chris's excellent information...

Lenses at 1:1 often have some uncorrected spherical aberration that causes focus to shift when the lens is stopped down.

If you focus with aperture open, this can affect manual focusing as well as automatic.

If the individual images look OK, and you're using Zerene Stacker, then check your settings at Options > Preferences > Alignment.

I've heard that it has trouble trying to align DIC images.

Best is to turn off everything, assuming that your microscope stage is behaving well.

Last question, in the images of the ideal light path, do I consider the "circle" side as the diameter of the objective rear lens element? I think that's correct, but I'm not positive, as this could be a different physical distance to sensor than the 150mm/200mm flange distance depending on the obje...
